I don't have the problem with =<1GB stick. apt-get uses fsync(), flooding the I/O. eatmydata seems to solve my problem.

toomyzoom, What brand is your USB stick? that might have something to do with the problem. Ext3 will be OK if you relocate all the log files to /tmp, and use it only for rootfs, and hard drive for data.
